Experimental Process

DNA array expression analysis was performed with a clpC + clgR mutant and compared to a clpC mutant to identify genes regulated by clgR. The putative activation of several genes was verified through primer extension in w-t and several background mutants, suggesting ClgR activates NCgl0748, hflX, ptrB and NCgl0240. Binding of ClgR to the promoter of identified genes was verified using DNA affinity purification with promoter fragments followed from mass spectrometry. ClgR was then purified to perform DNAse footprinting and identify the sites more precisely. A multiple sequence alignment of the protected regions revealed an imperfect palindromic sequence with consensus WNNWMGCYNNNRGCGWWS. The sites upstream of NCgl0748 and hflX were then mutated to loose one of the palindromic ends and DNAse performed again to validate their functional role. Conservation of the identified binding sites was finally analyzed through comparative genomics in the Actinomycetales.
